Here's one approach.
Clamp or temporarily glue the part in red to the 45 deg member, then clamp it to the square piece.

How about a couple of screws to hold the pieces together while the glue is drying?
I am guessing that you might not want screw holes? Maybe a dowel or two would help keep everything together while the glue is drying?
I like John's clamping fixture.
A couple wooden handscrew clamps might also be worth considering.

What John said. Getting the clamp pressure 90* to the joint is the key.

A 23gauge pin nailer works well to hold things like this. Another approach is to put a dot of CA glue in a couple of spots, surrounded by your wood glue. The CA will hold the joint in place until the wood glue dries.

stick a biscuit or a couple dowels in the joint so you maintain your alignment while clamping with a beveled caul like above?

John's idea is great but the resulting joint will not be very strong. If this is just decorative, no problem but if this is a structural joint it needs reinforcement like others have suggested.
