I'm re-finishing a 100+ year old low dresser and am at the point I need to fill the 100+ year old nail holes. The original material that was in the holes fell out or disintegrated long ago.

The best material to fill any small void is wood including matching grain direction. Glue and sawdust will almost always be visible once the finishing process starts and if you're adding coloration, it pretty much never looks the same when glue is involved.
