I just cut a 40mm square from 1/8" acrylic. It measures 39.87 on one side and 39.64 on the other. The difference is .23mm or .009055". I am using RD works.
Is this normal or something needs to be changed?

Well, all depends if you want it to be normal.... Under vendor parameters, play with step length.

You input what the length should have been and then what the actual length was in reality. The software will compute the correction factor that is then shown on the main page.

Take big as your table maximum size, flat piece of cardboard (Usually I cut some bottom part of box from grocery), set speed and power to parameters when they mark well cardboard - but not over-burn. Draw rectangle almost big as possible - say if you have 60x40cm table - draw 58x38cm. Laser. Take good measuring tool and check size on each side. As well diagonals (they have to be almost same). If you have big difference - make adjustment as John told. This way is a best for setting size.
Note: Laser beam itself take some part of material - and depend on power, thickness, type, material distance, air assist etc. Usually cut have own thickness - say between 0.1-0.25 mm. You can correct it in Layer parameters("colors")/Advance/Enable_sew_compensation.

You need to closely inspect the cut edge, which is almost never perpendicular due to beam angle misalignment, light refraction and other issues. Your .009" difference could simply be less cut angle at one end than the other... I have a piece of 3/8" square plex my Triumph cut to 4" long- just measuring from the 4 corners with calipers, I get 4.00", 3.986", 3.998" and 3.889", just due to the cut itself.
Test again using thick paper, posterboard, .031" Rowmark, etc that will have a straight finished edge, and re-check the dimensions..
