I am building a ladder desk, similar to this: http://www.westelm.com/products/ladder-shelf-desk-h1724/?pkey=e%7Cladder%2Bdesk%2Bshelves%7C3%7Cbest%7C0%7 C1%7C24%7C%7C2&cm_src=PRODUCTSEARCH
I applied Danish oil to the desk top (box) before gluing it to the side rails. The side rails are still unfinished. I plan to use either dominos or dowels, so there would be some raw wood glued.

Any advice? (I was planning to use Titebond II before.)

That's a cross-grain joint, and the glue isn't going to be very strong there anyway. I think I would mask with tape, clean the joint area with acetone, and then sand lightly with 60 grit, then 100 grit.

Thanks Andy. I called Titebond's tech support and they also suggested using Acetone. They answered right away - great service!
Tape = good tip. I will give it a shot!

Stick a domino in it and you'll have no issue
