I am making a split handle that will have a piece of acrylic in between. What is the best bonding material to use for this? I plan on going with a two part epoxy I am hoping that would be the way to go.

Nuts and bolts. Would not use an adhesive.
Can be re-positioned, replaced and wood will always reveal some seasonal dimensional change.
Acrylic will hold threads well & if the execution is sweet, you'll have a nice package

I've tried a couple different two part adhesives to hold an acrylic "window" in a dj booth. It didn't end well either time. The bond would seem solid at first after drying, but as soon as any flex or pressure was put on the joint it would begin to come loose.

Ended up framing the entire side of the booth around the arylic in the end.

I don't think epoxy will bond well to acrylic. Try silicone caulk.
