I have some old 50's style windows that I am rehabbing. Some of the joints are a little loose, but not to the point where I want to take them apart completely to reglue. I have shot some glue into some of the corner joints with a thin hypo, when room allows. Question is, when there's no room, will some brands thru the joint or maybe a glued dowel, keep them from coming apart? Any other ideas?

I think I would use dowels.

The thin version of super glue will wick into the joint. As long as the joint is a tight fit, it may work for you.
I had a cabinet door stile crack along the grain. This was due to a kid opening the door past fully open. A little super glue seeped into the crack and it is good as new. Even knowing where to look you can't see the repair.
