What is the bottom recess for in the track?:

Both are 1/4-20 bolts.

One thought is you can use pan-head screws to secure the track instead of countersinking - they can protrude from the bottom of the track without interfering with the bolt heads.

Yep, pan head clearance. The pan heads provide a greater bearing surface for attachment. My Incra products that include pre-mounted track all use pan heads.
