How do you cut the wood when using the plans in magazines that have the pieces drawn out on a piece of wood?
it seems to me they don't compensate for the kerf of your saw blade.

Or am I over thinking it?

I have not seen where they do not compensate for normal kerf. That being said I rarely have a piece of wood that matches exactly with their dimensions so I tend to make my own cut list out of the individual parts requirement.

If you are referring to the "cutting diagrams" many use, I think you will notice large empty areas to one side of the group of indicated pieces. The waste for your kerf is not drawn in and the figures are representative IMHO. The blank area shown in a diagram may mostly disappear once you actually cut the pieces out. My .02.

As my brother always says ... plans are a starting point ... nothing more.
